Hypoxylon novemexicanum was placed in Hypoxylon section Papillata by Miller (1961) on the ostioles being slightly raised above the stromatal surface. Nonetheless, this fungus possesses some characteristics exclusively found in taxa of section Hypoxylon: the waxy stromatal tissue between perithecia; the lack of carbonaceous stromatal material around individual perithecia; and the orange stromatal granules with the orange KOH-extractable pigments.

A collection from New Zealand [Bay of Plenty, Rotorua, 5.1947, Rawlings, G.B., wood of Beilschmiedia tawa (PDD 62075)] is similar to H. novemexicanum except in having brown tissue between the perithecia and in having much longer ascal stipes, 120-130 mm long. It is not known if it is a variant of H. novemexicanum or a distinct taxon.
